I have a running l-head and want to put it in the 3b. Can I change out the l-head flywheel for the f-head one so i can use the starter I have? Can I also swap timing covers and pullys so that I can time the l-head easier?

Yes one can certainly demote a CJ-3B back to a Go Devil engine if need be.
The front engine support plate must be configured to the 3B's frame.
An L-134 from a CJ-2A will have the wrong front engine plate.
An L-134 from a CJ-3A will have the correct front engine plate. (same as a 3B front plate)

You can swap flywheels if you use the appropriate starter and also the correct bellhousing.
Various bellhousings will accept different starters.
There are 4 distinctly different bellhousings.

The timing gear covers can be interchanged without issue.
The crankshaft pulley interchanges without issue.

Perfect thanks. The engine to go in is from a 3A. Just wanted to make sure I had the correct info before starting. The f-head needs to be rebuilt and I just dont want to spend the money right now.
