does the counter shaft have to be lowered in the front? to let the input come out?

I've rebuilt a T-15 before... but it's been a loooong time. You should be able to do it without taking the whole transmission apart. I recall there is a sliver cut out of the input gear that allows you to remove the input without dropping the cluster. Turn the input and you'll see it.

You're supposed to use a special puller, but you can probably lever/wiggle the front bearing out with the gear. As I recall, there are loose roller bearings in a pocket in the end of the main gear. You'll need to catch all of those somehow - drain the oil first. You may want to transfer the front main bearing from the new transmission onto the shorter gear, considering the problems with the old transmission. I'd use a new bearing, and replace the blocking rings. You'll need to remove and disassemble the main shaft to change the blocking rings. Check the TSM - any '70s TSM will cover the T-15 www.oljeep.com
