A friend has offered me a flanged axle D44 rearend out of a 69 Commando for use in my 80 CJ-5. Is this rearend the same as the D44 used in the 72-73 Commando's?

Same one, provided it's not two piece axle shaft. May or may not have 11" brakes on it but easy to swap out if it has 10".

Does the 69 w/ a 44 have those oddball spline count axles? 27 or something.

I am looking at buying a commando with a d44 under it.
But I dont know anymore about the axle yet.

if it is a 2 piece, tapered axle shaft dana 44 rear in a commando, then it will be a 27 spline. that is my understanding at least.
btw, i have a powerlock for a 27 spline dana 44 for sale if interested.....

only issue you will have is the rear perches are not going to match the CJ. The commando was outboard of the frame. But still a good axle.
