I was cruising down the road in 3rd gear (T90) when a metal on metal clanking sound starts comming from the transmission. I stop, and it won't shift normally, not going into gears, not comming back out of gears. There is a significant drag on the driveline. When I put the transmission in neutral with the clutch out, it's enough to almost kill the engine. When I try to drive forwards in 1st gear the drag is extremely noticeable.

With the jeep running, the clutch out and the transmission in neutral, the engine bogs down some, there is a slight grinding noise, and a light clanking noise every few seconds. Could this simply be a bad bearing? I know that my transmission mounts are old and deteriorated to some degree, could the transmission be sagging enough to cause problems like this?

I pulled the top off of the trans, but nothing obvious looked broken, and I don't really know what to look for beyond that. Thanks for any help on this.

well, I can only think of a couple of things
    1) remove the oil drain plug from the trans and see what comes out; lowering the oil level(with the top still removed) will let you look farther down and you can then look at teeth on all the gears. You don't want to hear splashes or clunks in the oil pan as the oil is draining!
    2) if the above looks okay, then I think I would do the transfer case next; drain the oil, and pull the pan and inspect.
    3) if still nothing, then remove the rear diff cover and do the same. I doubt the problem will be here, as the bog down occurs when idling you said; so no gears turning here at idle
from your description, I suppose we can't rule out the clutch or throw out bearing either

also, if we are talking f-head, you might be able to remove the inspection cover on the bellhousing and peer down into the clutch

I've got a 231 V6, so no inspection cover. I think we can say that it's not the throw out bearing because it's just about new, and it still happens even with the clutch out, when the throw out bearing isn't spinning. The clutch appears to be working no problem, and the transmission won't shift even with the engine off, when the clutch wouldn't be necessary.

I think i will drain the transmission and check it out. Is there anything i should look for besides obvious breakage, keeping in mind i don't know my way around the inside of a transmission?

When I was looking inside, on the end of the transmission near the engine, right up against the inside wall behind where the top row of gears hits the wall, there looked to be a ~3 inch diameter piece of paper thing, rough edged metal. Could this be part of a bearing that is completely shot?

The 3" thing is a oil slinger/spacer. I bet that the bearings are toast. Problem might be the counter shaft down in the bottom. Time to yank it out of there and scatter it across a work bench!

Foster, I agree with the above. drain it, look inside, but it's really time to pull it. Same advice to you as was given to Cliff in this thread:

    http://www.earlycj5.com/forums/showthread.php?t=6886

Take out the T90 and D18, rebuild them both with the info links provided in that thread. It really isn't as difficult as you might think

Go ahead, have at it! We'll be here to help with info and advice if you aren't certain about any step in the process.
    Good Luck!!

Thanks for the advice. I think I'm going try to find a 4 speed transmission and rebuild the D18.

And since I think I'll need new driveshafts for that, I might as well swap in my wagoneer axles now too, and since my body is pretty bad, I might as well pull it while I do everything else... I'm going to end up rebuilding it from the frame up because the transmission went out.
