I just bought a 1961 CJ6 that has a flathead motor. I didn't think they came with a flathead, I thought only the overhead motor was available and then later on the V6.

Sounds like someone swapped it out to me. The flat head is a very easy swap and someone probably had easy access to one when they had problems with the one in the CJ-6 or they wanted the motor for another project.

It could be out of a DJ3A as well (1955–65). My Jeep's F4 wasn't original. A friend of my grandfther bought a new CJ5 in the late '60s and the first thing he did was swap the F4 for a V8. So he sold the new F4 to my grandfather who used it to replace the tired original one in the '55. I bet in the '60s you could find some really low mileage DJ3A motors that people wanted to get rid of. That or, as Warlock said, it came out of an older flatty.

Just looking at the choke and throttle hold cables I looks like a different motor from what the factory installed.
