I bought a set of stock replacement shocks, but I have a few questions. I had the springs re-arched 1 1/2" overstock. When I put the shocks on, I have to fully extend them to get them on, and even then, they barely go on. I am worried because if the jeep needs any down flex, the shocks won't let it move any further down. I probably need to take these back and get some that are longer.

What would be a good travel distance to have in a shock after it is mounted?
It's all a stock set up: Dana 44 & 27 with original shackels and 31" tires.

Those aren't going to work. The easiest thing to do would be to order a set for 1 1/2" lift.
Or, you can measure the static length you need, and find a shock that is about half way through it's travel at that length.

You gotta jack one wheel of the ground and measure it a full droop. Then you can probably go measure the opposite wheel and that should be all the compressed.

After doing that, I went to Napa. They seem to be the only store that has a nice chart with measurements of all their shocks, compressed and decrompressed. Find shocks that have good measurments. I found some perfect shocks for 25 bucks each and they work great.

go online to the MONROE shock company site.they have all the specs and there isn't a lot off choices ,but they do list some longer ones that will work.

Yea, the ones I have are from NAPA. I am going to see if they will let me swap them out. Plus the ones they have look pretty stock. I didn't want neon colored ones with hot pink boots, if you know what I mean..lol
